What is the main difference between a shot vs. a set up?   What is the most important thing to keep in mind when you're going to shoot a scene?

The main difference between a shot and a set up is that a shot is one video clip with framing and an camera angle. A set up is the camera placement, lighting, set dressing , and actors for one or more shots. When shooting a scene, it's important to keep in mind of how many scenes you can shoot with one set up.
